Set a quota on the database with the Admin Client. On the 'Files' tab, just right click on the file you want to apply the quota to, and choose quotas. You can list both the quota size (in MB) and a warning threshold to alert the user when his/her mailfile is approaching the set quota. Select multiple files if they'll all have the same quota.

You can also set a quota while registering the user.
